Amazon collects shipping fee from customer but I pay for my shipping myself when fulfilling orders
I sell my book on Amazon Seller Central. In addition to the fee per unit, Amazon deducts $3.99 for shipping on every order. But when I fulfill my orders, I pay for shipping directly to USPS. How can I get Amazon to reimburse me for the shipping fee they charge my customers and deduct from my sales?

If they are deducting the $3.99 you must still be on the Individual plan and not paying $39.99/month so you are at least saving that part.
Look at the most recent sales email that you received. Deduct all of the costs from the "earnings" that Amazon shows you.
Based on your questions, I'm going to guess that you are losing money on every sale at this time.
Here are the details of one of mine today --
Quantity: 1
Price: $104.99
Tax: $6.82
Amazon fees: -$15.75
Marketplace Facilitator Tax: -$6.82
Your earnings: $89.24
Of those "earnings" I have to deduct my shipping charges and the cost of the item.
In my case, that adds up to about $70 to $75 in costs so I really only make about $20 to $25 on that sale.
IF you have over 40 sales a month it pays to go "professional" so you can set your own shipping charges.
Amazon is not suited for 'hobby sellers' that just want to unload a few used items any longer.
Go sell these on eBay or other sites that are more seller friendly AND probably have lower fees as well.

Amazon does not "deduct" $3.99 per unit; they CHARGE the customer the shipping fee of $3.99 (unless you have your templates set otherwise), and pass that money along to you (minus the 15% fee).
Granted, this is not enough to cover shipping costs, so you need to make sure that your TOTAL price (including the $3.99 shipping fee) covers what you need.
There is nothing for them to reimburse. They give you the $3.99 (minus 15% fee) up front.
If you sell a book for $10, the customer pays $13.99 ($10 + $3.99 shipping). From that $13.99, Amazon takes out 15% ($2.10) and a separate "closing fee" of $1.80, for a total of $3.90 in fees. So you get $10.09 funded to your account. It is then your responsibility to purchase the shipping required, from that amount. Amazon does not deduct anything from your account for shipping, unless you purchase your shipping through Amazon (which I strongly advise, unless you have good business reasons to do otherwise).
